I did the exact same thing! I can't imagine that many would want to write up such a long document and doing 99% of the work for letter will likely get it signed with no questions asked. Obviously, truthfulness and integrity are encouraged.
I've read that it's one of the most important parts in determining fitness for duty. Obviously, medical conditions are as equally important, however the commander's letter provides the PEB with your potential ability (or inability) to be of service to the military.
Some how, some way the PEB rated me as PDRL and not TDRL even though the recommendation from the VA said that the unfitting condition may be temporary. Either way, I signed the findings and ran away with my papers as quickly as possible! 30% DOD / 40% VA, PDRL.

I wouldn't see it taking much longer than a few more days for the VA to be complete with their portion. I generally called the VA hotline about once per week to check the status.
You can't trust eBenefits that much! My account did not update at all. Mine went to the VA on 30 Jan and it was finished a couple of days ago. Depending on the complexity of your claims, exams, etc... it may be completed shortly.
Spoke to a nice lady on the 1-800 VA number (by the way, the operators at that hotline have been the nicest people and actually very helpful) and was told that my proposed ratings were sent back to the PEB. One step closer.
