I have been rated 100% va compensation with TBI 40% and PTSD 100%. I just applied for Physical Evaluation with six years in service? My discharge was under Honorable Discharge with (General).

Will I possible get the discharge upgraded to Medical Retirement and will I receive payment from both Va and DOD?

If approved for retroactive retirement you get Tricare. Your VA amount will be higher than any amount from a retirement meaning no additional pay. You will get all of your VA compensation and Tricare.

If retired you can apply for CRSC if eligible but it won't be a lot as the most you can get by law is the combination of longevity +VA compensation. Since you were in only 6 years the most you can get is 15% of your HIGH 3 if legacy. If BRS retirement then 12% of HIGH 3. So if you were an E6 with a High 3 of $4,000 then your max CRSC could be is $600 on legacy and $480 a month on BRS.

How does one go about getting retroactively retired? It seems like it would be a very long process with a lot of paperwork involved

You would have to submit a package to your branches board of military corrections. To be retroactively retired you would need to prove their was an injustice and that you had a medical condition at the time of separation that should have caused you to be unfit for service. Also, that condition would need to be rated 30% or higher at that time. Its a very tough bar to pass as it doesn't matter how bad off you were after you got out. It will be based on your military medical records and not your VA records.
